Hi, first of all I want to thank you for this great theme!
My question: can the site identity be replaced by a (clickable) logo?

Yes, this can be done. It is a built-in feature.
Go to “Dashboard=> Appearance=> Customize=> Site Identity” and uncheck Display Header Text. Then scroll down a bit and uncheck Check to disable logo. Just above this option, you’ll find Logo option, change the logo to you desired image with Change image.

Having done this, how can i decrease the space between the menu and the logo OR decrease the space between the logo and the featured part?

The menu in Clean Box theme is fixed to the top. To decrease the space between logo and featured content, you’ll need to add some Custom CSS. Go to “Dashboard=> Appearance=> Customize=> Theme Options=> Custom CSS” box and add the following CSS.
#masthead { padding-bottom: 0; }

I’ve tried this:}
#site-branding, #masthead .widget, #supplementary .widget {
padding-bottom: 0;
padding-left: 0;
padding-right: 0;
padding-top: 0;This is as far as it gets; there’s still some space above and beneath the logo (=banner). I want it to fit exactly, so without any spaces 🙂
Is this possible?I’ve figured out to adjust the banner logo to the with of the block this way:
site-branding {
display: block;
text-align: center;

Seems you’ve customized the theme’s structure.
Add the following CSS in “Dashboard=> Appearance=> Customize=> Theme Options=> Custom CSS” box.#logo-icon, #logo-icon img { width: 100%; }

Seems you have put max-height for image in header which is causing the height to be limited. Add the following CSS to adjust the height:
#fixed-header-top #logo-icon img { max-height: 100px; }
OR use the following CSS to automatically adjust the height as per the image size.
#fixed-header-top #logo-icon img { max-height: none; }
