I spoke with hosting company support and I believe (at least according to them) they figured it out.
The site was not actually connecting. So, when the update to 3.6 was happening it was consuming memory while waiting for it to connect. He reinstalled the core files and that took care of the memory issue and there seems to be no errors at the moment. I’ll update on here if something changes.

While 3.6 was uploading I received a “server connection lost” or something like that. That is when most of the problems started. I couldn’t get in to back end so I disabled the theme and uploaded a different one. Once I was in, I redownloaded 3.6 and it uploaded fine. However, I received these errors.

This is going to be hell to fix. What went wrong? All the changes were previously made to the original theme in the customizer. It appears that nothing saved when I deactivated the theme.

I fixed the site-link shortcode by adding a Title for my blog in Settings –> General.
STILL NEED HELP:
I was able to make the Primary Sidebar appear by deleting the info I had under Secondary Sidebar and putting it under Primary Sidebar in Appearance –> Widgets.
However, the Optional Page Sidebar does not appear in Appearance –> Customize –> Widgets when looking at the home page. However, if I click on any “page,” such as an item in the Menu Bar, the Optional Page Sidebar appears. It only appears when looking at a “page.”
The same thing happens with the Optional Post Sidebar. It only appears when I click on a post, and does not appear when looking at the homepage in the Customizer.
Is this supposed to happen? I ask because, as detailed above, on my other sight every Option appears, regardless of which part of the site you are looking at in the customizer.
