I upgraded from the free version to the pro version, and now my top menu is gone, also on the main page I have content that is duplicated.

@Matthew: Can you let me know what’s broken. Also after upgrade don’t forget to clear your Cache from W3 total Cache plugin settings and check your custom css.If you want assistance in upgrade installation then I can do that for you. There will be few item you might need to reassign back like custom menu and so on.
