Replacing theme

Hi there, my site got hacked - someone somehow inserted redirect code into the header.php file in the Adv Pro folder. If I delete the whole Adventurous Pro folder and then upload a clean copy of Adv.Pro,, will I loose any customisations I have made? Any help is appreciated
