Change Header Url

I installed wordpress in a sub folder called WP but have it running from the root. Is there a way I can change the header url because right now it links to the WP sub folder but I want it to link to the main. I know under general settings the header links to the URL address but I cant change that because it breaks wordpress. Let me know what the options are or if the upgraded version can do this.
