Change domain links in database wipes theme customization

I'm trying to figure out why, now that I'm working on migrating my site and changing the domain, that every time I do a search and replace in the database of domain names, the customization of the front page is wiped? Can you discuss how this data is stored so I can get this unfarkled? Thank you.
